    DNA methylation regulates discrimination of enhancers from promoters through a H3K4me1-H3K4me3 seesaw mechanism

    Abstract
    Background: DNA methylation at promoters is largely correlated with inhibition of gene expression. However, the role of DNA methylation at enhancers is not fully understood, although a crosstalk with chromatin marks is expected. Actually, there exist contradictory reports about positive and negative correlations between DNA methylation and H3K4me1, a chromatin hallmark of enhancers. Results: We investigated the relationship between DNA methylation and active chromatin marks through genome-wide correlations, and found anti-correlation between H3K4me1 and H3K4me3 enrichment at low and intermediate DNA methylation loci.     Abstract
    Breast cancer is the most prevalent type of cancer in women; hence, many researches have been focused on developing effective treatment protocols. In this study, a novel nanocarrier was fabricated for gene and photothermal combination cancer therapy by conjugating histone methyltransferase complex subunit SET1 (hSET1) on reduced polydopamine coated graphene oxide nanosheets (rGO-PDA). The rGO-PDA nanocarriers provide higher near-infrared absorption and further integrating with hSET1 antisense as an anticancer gene that down-regulates the amount of hSET1 overexpressed and suppresses the proliferation of cancer cells.     Abstract
    The majority of eukaryotic DNA, about three quarter, is wrapped around histone proteins forming so-called nucleosomes. To study nucleosomal DNA we introduce a coarse-grained molecular dynamics model based on sequence-dependent harmonic rigid base pair step parameters of DNA and nucleosomal binding sites. Mixed parametrization based on all-atom molecular dynamics and crystallographic data of protein-DNA structures is used for the base pair step parameters. The binding site parameters are adjusted by experimental B-factor values of the nucleosome crystal structure.     Hi-C is a genome-wide chromosome conformation capture technology that detects interactions between pairs of genomic regions and exploits higher order chromatin structures. Conceptually Hi-C data counts interaction frequencies between every position in the genome and every other position.
