Context-Specific Reconstruction and Gap-Filling of Metabolic Networks by Sparse Reconciliation of Data Inconsistencies

, M.Sc. Thesis Sharif University of Technology Fathi, Ali (Author) ; Tefagh, Mojtaba (Supervisor)
    Abstract
With the increasingly collected biological data, appropriate usage of this data is of great importance for understanding and predicting biological systems and has been the aim of experiments and data collections. A famous category of biological data is known as “omics” which refers to transcriptomics, proteomics, metabolomics, and fluxomics, from different cells or tissues in various media and conditions. This set of data is regularly used for tasks such as studying cells and organisms, understanding cell states, cancer prediction, etc. and is of great importance in Systems Biology. In this thesis, we concentrate on studying cells or organisms using such data, where during that process, we...

Network Topology Inference from Incomplete Data

, M.Sc. Thesis Sharif University of Technology Siyari, Payam (Author) ; Rabiee, Hamid Reza (Supervisor)
    Abstract
During the last decade, there have been a great number of researches on complex networks.Data aggregation is the first step in the analysis of these networks. However, due to the large scale of them, almost never is there complete information about a network’s different aspects. Therefore, analysis of a complex network is usually done based on the incomplete data. Al-though a good sampling approach in a way that the achieved sample is a good representative of the whole network has its own challenges, analysis of incomplete data causes a significant alternation in the estimation results. Consequently, one of the first problems emerging after sampling is the possibility of predicting the...

Effect of financial and technical uncertainty on distribution network reconstruction project selection

    Abstract
Distribution companies are pressurized into investing in many projects for ensuring customer satisfaction and increasing their profitability. There are a lot of feasible projects that may help companies to improve their services, but resources for accomplishing them are limited. Therefore, financial subjects are crucially important for related decision making and budget allocation is a bone of contention between different departments of companies. Project net present value (NPV), which depends on investment, expected annual profit, interest rate and inflation rate, is realistic criterion of project economic value. Interest rate and inflation rate are not predefined coefficients....

    Abstract
Many real-world systems and applications such as World Wide Web, and social interactions can be modeled as networks of interacting nodes. However, in many cases, one encounters the situation where the pattern of the node-to-node interactions (i.e., edges) or the structure of a network is unknown. We address this issue by studying the Network Reconstruction Problem: Given a network with missing edges, how is it possible to uncover the network structure based on certain observable quantities extracted from partial measurements? We propose a novel framework called CS-NetRec based on a newly emerged paradigm in sparse signal recovery called Compressive Sensing (CS). The results demonstrate that...
