    Quantifying how staining methods bias measurements of neuron morphologies

    The process through which neurons are labeled is a key methodological choice in measuring neuron morphology. However, little is known about how this choice may bias measurements. To quantify this bias we compare the extracted morphology of neurons collected from the same rodent species, experimental condition, gender distribution, age distribution, brain region and putative cell type, but obtained with 19 distinct staining methods. We found strong biases on measured features of morphology. These were largest in features related to the coverage of the dendritic tree (e.g., the total dendritic tree length). Understanding measurement biases is crucial for interpreting morphological data

    The urine formation and excretion system have long been of interest for mathematicians and physiologists to elucidate the obscurities within the process happens in renal tissue. In this study, a novel three-dimensional approach is utilized for modeling the urine concentrating mechanism in rat renal outer medulla which is essentially focused on demonstrating the significance of tubule's architecture revealed in anatomic studies and physiological literature. Since nephrons and vasculatures work interdependently through a highly structured arrangement in outer medulla which is dominated by vascular bundles, a detailed functional unit is proposed based on this specific configuration.... 

    3D simulation of solutes concentration in urinary concentration mechanism in rat renal medulla

    In this work, a mathematical model was developed to simulate the urinary concentration mechanism. A 3-D geometry was derived based on the detail physiological pictures of rat kidney. The approximate region of each tubule was obtained from the volume distribution of structures based on Walter Pfaller's monograph and Layton's region-based model. Mass and momentum balances were applied to solve for the change in solutes concentration and osmolality. The osmolality of short and long descending nephrons at the end of the outer medulla was obtained to be 530 mOsmol/kgH2O and 802 mOsmol/kgH2O, respectively, which were in acceptable agreement with experimental data.     Comparison of mouse embryo deformation modeling under needle injection using analytical Jacobian, nonlinear least square and artificial neural network techniques

    Analytical Jacobian, nonlinear least square and three layer artificial neural network models are employed to predict deformation of mouse embryos under needle injection, based on experimental data captured from literature. The Maximum Absolute Error (MAE), coefficient of determination ( R2), Relative Error of Prediction (REP), Root Mean Square Error of Prediction (RMSEP), NashSutcliffe coefficient of efficiency ( Ef) and accuracy factor ( Af) are used as the basis for comparison of these three models.
