    Simulation of Biomanipulation Using Molecular Dynamics

    Abstract
    This thesis is devoted to the simulation of biomolecules manipulation using Molecular dynamics (MD). In order to investigate the manipulation behavior, we have used the Ubiquitin as biomolecule, a single-walled carbon nanotube (SWCNT) as manipulation probe, a graphene sample as substrate. Along this line, a lot of simulations are conducted to study the effects of different conditions on the success of manipulation process. These conditions include tip diameter, vertical gap between tip and substrate, initial orientation of protein, and the simulation environment (dry or wet).     In this study, the fabrication of magnetic nanoadsorbents functionalized with organic extractant compounds has been investigated for potential applications in the hydrometallurgical extraction of metal ions. For this purpose, spherical superparamagnetic magnetite nanoparticles of about 15 nm size were synthesized via the chemical co-precipitation method. Then, an intermediate stearic acid single layer was coated on the surface of nanoparticles, aiming to improve stability and facilitate the subsequent functionalization with organic extractants.     Monomer grafting, a unique technique for polysaccharide modification, is always performed under inert (e.g., N2) atmosphere. This work is the first report related to evaluating the possibility and efficiency of the grafting of acrylonitrile (AN) onto starch in presence of oxygen. Thus, corn starch (in both granular and gelatinized states) as well as soluble starch were grafted by AN using a ceric-carbohydrate redox initiating system.     Acrylonitrile (AN) was grafted onto various natural and modified polysaccharides (i.e., gum arabic, gum tragacanth, xanthan gum, sodium alginate, chitosan, sodium carboxymethyl cellulose, hydroxyethyl cellulose, methyl cellulose) by using ceric-carbohydrate redox initiating system. After overcoming practical problems, mainly from the high viscosity of the aqueous solutions of the different substrates, the graft copolymerization reactions were run either in air or in N2 atmosphere under similar conditions.     The relation between porosity and permeability parameters in carbonated rocks is complicated and indistinct. Flow units are defined with aim of better understanding reservoir unit flow behavior and relation between porosity and permeability. Flow units reflect a group of rocks with same geological and physical properties which affect fluid flow, but they do not necessarily coincide with boundary of facies. In each flow unit homogeneity of data is preserved and this homogeneity fades in the boundaries.     Call admission control schemes are crucially Important concepts ID researches on cellular mobile networks. One of them is the new thinning scheme. In this study we define a confidence interval for threshold and the numerical results show the performance of the scheme in defined interval. Also we discuss the sensitivity of the scheme (in sample-based sensitivity method) at different thresholds.     The main goal of current investigation was partial reduction of Fe2O3 available in Hematite-rich ore to Magnetite by Fludization Bed method. The reductive gas, CO, was produced by incomplete combustion of Acetylene and Airmixed in inappropriate ratio. X-Ray Diffraction and X-Ray Florescence analyses were implemented in order to conducting qualitative analysis of present phases before and after reduction of the ore. The introduced method is generalized optimal pulsewidth modulation, which can be extended to any m-level CHB multilevel inverter operating at any switching frequency.
