    Improving SQL Injection Detection Techniques

, M.Sc. Thesis Sharif University of Technology Dolatnezhad, Somayeh (Author) ; Amini, Morteza (Supervisor)
    Abstract
SQL injection is one of the most important security threats in web applications with backend SQLbased database. An attacker can abuse an application’s vulnerability to change the queries sent from the application to the database. Many techniques and frameworks have been proposed for detecting and preventing SQL injection. But most of them cannot detect all types of SQL injection such as second-order attacks. In this thesis, we propose a new method to detect and prevent all types of this attack. The proposed method is a kind of anomaly-based intrusion detection methods and could be considered as a proxy between the application server and the database server. The proposed method, can detect...

Experimental Study on Mechanical Properties of Concrete Containing Recycled Polystyrene

, M.Sc. Thesis Sharif University of Technology Parvinnia, Ahmad (Author) ; Eskandari, Morteza (Supervisor)
    Abstract
Expanded polystyrene (EPS) products are mostly manufactured as disposable products, designed for a single use after which are recycled or disposed as solid wastes. EPS products are increasingly used specially in form of food containers and packing blocks and most of the time are left in nature without any kind of processing, causing environmental pollution. This project intends to investigate physical characteristics of lighter cement concrete with acceptable compressive strength for non-structural elements, made with different percentages of recycled EPS beads. A group of concrete samples are made by replacing coarse aggregate with equivalent volume of recycled EPS beads. Properties like...

Designing Mechanism for Controlling Query on OWL Documents based on the MA (DL)2 Logic-based Authorization Model

, M.Sc. Thesis Sharif University of Technology Fazelidoust, Narges (Author) ; Amini, Morteza (Supervisor)
    Abstract
The emergence of semantic technology and its usage in different computational environments (especially the distributive environments) has increased the machine intelligence for more interoperability. This has resulted an abstraction (conceptual) layer above existing information and resources in these environments. Based on the unique characteristics of the semantic-aware environments, most of the proposed models for other environments are not applicable to this area, as they do not meet the security requirements of these environments. MA(DL)2-AM and SBAC are among the models that have satisfied a large portion of these requirements. Although documents are important assets of organizations...

Query Optimization in Encrypted Database Systems

, M.Sc. Thesis Sharif University of Technology Jafarinejad, Mahmoud (Author) ; Amini, Morteza (Supervisor)
    Abstract
Protecting sensitive data stored in database systems, especially in outsourced ones, has become a major concern in many organizations. One of the main possible solutions is to encrypt data before storing them on databases. Bucket-based encryption is among different approaches proposed to accomplish this goal which besides its various benefits, suffers from generating false-positive results. Multi-join queries are one of the most important operations in database systems and their usage grows rapidly in comparison to other types of queries by increasing the size of stored information. While using the decision support systems and data mining solutions are growing continuously, executing...

Elastic Analysis of Banana Shaped Crack in Transversely Isotropic Media under Non-Uniform Internal Pressure

, M.Sc. Thesis Sharif University of Technology Rajabipour, Mohammad (Author) ; Eskandari, Morteza (Supervisor)
    Abstract
This research investigates the presence of banana shaped crack in transversely isotropic media under internal pressure and calculates the stress intensity coefficients. In the beginning, the equations of equilibrium, along with the constitutive equations governing the transversely isotropic media and the boundary conditions of the problem, are determined. Then, by using a three-dimensional mapping, the non-centered banana shaped crack is turned into a centered crack. In the following, we solve the problem analytically by using the Fabrikant's potential functions for transversely isotropic environment, and by the method provided by Fabrikant rewriting the boundary conditions in terms of these...

Cancer Models Based on Reaction-Diffusion Equations

, M.Sc. Thesis Sharif University of Technology Khanzad, Zahra (Author) ; Fotouhi, Morteza (Supervisor)
    Abstract
The role of a mathematical model is to explain a set of experiments, and to make predictions. In setting up a mathematical model of a biological process, by a set of differential equations, it is very important to determine the numerical value of the parameters. For biological processes are typically valid only within a limited range of parameters. In the last decades, various cancer models have been developed in which the evolution of the densities of cells (abnormal, normal, or dead) and the concentrations of biochemical species are described in terms of differential equations. Some of these models use only ordinary differential equations (ODEs), ignoring the spatial effects of tumor...

    Ontology-Based Android Malware Forensics

, M.Sc. Thesis Sharif University of Technology Gholami, Esmaeil Gholami (Author) ; Amini, Morteza (Supervisor)
    Abstract
Today, smart devices have become an integral part of everyday life. The Android operating system is also the most popular operating system of these devices, and as a result, various malwares are produced and distributed for this operating system every day. This makes it especially important to investigate these malwares. This includes finding people involved in the development and distribution of malware, as well as discovering other malwares created by them. Discovering other involved entities, such as social media accounts, websites, Android store accounts, and taking steps to prevent malware from being distributed by them is another aspect of this story. In order to deal with organized...

    Abstract
A typical problem in applied mathematics and science is to estimate the future state of a dynamical system given its current state. One approach aimed at understanding one or more aspects determining the behavior of the system is mathematical modeling. This method frequently entails formulation of a set of equations, usually a system of partial or ordinary differential equations. Model parameters are then measured from experimental data or estimated from computer simulation or other methods. Solutions to the model are then studied through mathematical analysis and numerical simulation usually for qualitative fit to the dynamical system of interest and any relative time-series data that is...

Integrity Checking of Outsourced Computations with Distributed Data Sources

, Ph.D. Dissertation Sharif University of Technology Dolatnezhad, Somayeh (Author) ; Amini, Morteza (Supervisor)
    Abstract
In recent years, one of the research interests is ensuring the integrity of computations done on data received from multiple data sources. Limited research has been done to ensure the integrity of computations that the output depends on data generated by different data sources. However, there are many solutions for systems that the input data is generated by a single data source. In this thesis, ensuring the integrity of multi-source aggregate functions and general functions are investigated in an untrusted server. To verify the integrity of aggregate functions, first of all, we present a construction for verifying the results of linear functions using the RSA signature. It should be noted...

Learning and Associating Phenotypic Behavior of Organisms using Biological data

, M.Sc. Thesis Sharif University of Technology Mehrabi, Aslan (Author) ; Beigy, Hamid (Supervisor) ; Motahari, Abolfazl (Supervisor)
    Abstract
Datasets extracted from gene expression microarrays contain information about the phenotypic behavior of organisms. Turning this information into knowledge, i.e. finding associative genes with a given phenotype, is a daunting task. This is due to the high dimensionality of the data as the number of features on a gene expression microarray is usually very large. Moreover, a phenotype may change the expression pattern of a set of genes rather than changing each gene’s expression independently. To tackle the second problem, integrating other sources of information such as Protein-Protein Interaction (PPI) networks is required. In this thesis, the PPI network extracted from the String database...

Single Base Variant Calling Based on Reference Genome and Reads

, M.Sc. Thesis Sharif University of Technology Ghareghani, Maryam (Author) ; Khazaei, Shahram (Supervisor) ; Motahari, Abolfazl (Co-Advisor)
    Abstract
Genome sequencing is one of the fundamental problems in today’s Biology. It has applications in significant problems such as finding association between an individual’s genome sequence and his phenotypes, discovering new genes, and finding evolutionary relations between organisms. Following the rapid advances in sequencing technologies and generation of a huge amount of short reads, efficient computational tools are needed for processing sequencing data. Shortness of reads is a factor that makes the task of reconstructing repetitive genomic regions complicated. In fact, the main challenge in both sequencing and resequencing problems is reconstruction of repeat regions. Common resequencing...

Enhancing and Normalizing DNA Microarray Data Using RNA-seq Dataset

, M.Sc. Thesis Sharif University of Technology Khajeh, Tina (Author) ; Motahari, Abolfazl (Supervisor) ; Beigy, Hamid ($item.subfieldsMap.e)
    Abstract
Nowadays, many progresses in biology and medicine such as diagnosis of diseases and drug discoveries depend heavily on analyzing biological datasets collected from advanced machines. DNA Microarrays are amongst such machines applicable in measuring the expressions levels of thousand of genes and genotyping of a set of single nucleotide polymorphic sites to name a few. Compared to the more advanced Next Generation Sequencing (NGS) technology, the microarray platform produces lower quality of datasets. However, there has been tones of efforts to produce, process, and curate datasets from microarrays based on well designed protocols for sample preparation, hybridization, image processing, and...

    Abstract
A statistical algorithm is introduced to improve the false inference of active loci, in the population in which members are admixture. The algorithm uses an advanced clustering algorithm based on a Bayesian approach. The proposed algorithm simultaneously infers the hidden structure of the population. In this regard, the Monte Carlo Markov Chain (MCMC) algorithm has been used to evaluate the posterior probability distribution of the model parameters. The proposed algorithm is implemented in a bundle, and then its performance is widely evaluated in a number of artificial databases. The accuracy of the clustering algorithm is compared with the STRUCTURE method based on certain criterion. © 2019...

    Abstract
In this paper, the metric theory of Diophantine approximation associated with mixed type small linear forms is investigated. We prove Khintchine–Groshev type theorems for both the real and complex number systems. The motivation for these metrical results comes from their applications in signal processing. One such application is discussed explicitly. © Springer Nature Switzerland AG 2020

Statistical association mapping of population-structured genetic data

    , Article IEEE/ACM Transactions on Computational Biology and Bioinformatics ; Volume 16, Issue 2 , 2019 , Pages 636-649 ; 15455963 (ISSN) Najafi, A ; Janghorbani, S ; Motahari, A ; Fatemizadeh, E ; Sharif University of Technology
Institute of Electrical and Electronics Engineers Inc  2019
    Abstract
Association mapping of genetic diseases has attracted extensive research interest during the recent years. However, most of the methodologies introduced so far suffer from spurious inference of the associated sites due to population inhomogeneities. In this paper, we introduce a statistical framework to compensate for this shortcoming by equipping the current methodologies with a state-of-the-art clustering algorithm being widely used in population genetics applications. The proposed framework jointly infers the disease-associated factors and the hidden population structures. In this regard, a Markov Chain-Monte Carlo (MCMC) procedure has been employed to assess the posterior probability...

IMOS: improved meta-aligner and minimap2 on spark

    , Article BMC Bioinformatics ; Volume 20, Issue 1 , 2019 ; 14712105 (ISSN) Hadadian Nejad Yousefi, M ; Goudarzi, M ; Motahari, A ; Sharif University of Technology

    Abstract
Background: Long reads provide valuable information regarding the sequence composition of genomes. Long reads are usually very noisy which renders their alignments on the reference genome a daunting task. It may take days to process datasets enough to sequence a human genome on a single node. Hence, it is of primary importance to have an aligner which can operate on distributed clusters of computers with high performance in accuracy and speed. Results: In this paper, we presented IMOS, an aligner for mapping noisy long reads to the reference genome. It can be used on a single node as well as on distributed nodes. In its single-node mode, IMOS is an Improved version of Meta-aligner (IM)...

Isoform Function Prediction Using Deep Neural Network

, M.Sc. Thesis Sharif University of Technology Ghazanfari, Sara (Author) ; Motahari, Abolfazl (Supervisor) ; Soleymani, Mahdieh (Supervisor)
    Abstract
Isoforms are mRNAs that are produced from a same gene site in the phenomenon called Alternative Splicing. Studies have shown that more than 95% of multiexon genes in humans have undergone Alternative Splicing. Although there are few changes in mRNA sequence, They may have a systematic effect on cell function and regulation. It is widely reported that isoforms of a gene have distinct or even contrasting functions. Most studies have shown that alternative splicing plays a significant role in human health and disease. Despite the wide range of gene function studies, there is little information about isoforms’ functionalities. Recently, some computational methods based on Multiple Instance...

Interference alignment for the K-User MIMO interference channel

    , Article IEEE Transactions on Information Theory ; 2021 ; 00189448 (ISSN) Ghasemi, A ; Seyed Motahari, A ; Khandani, A. K ; Sharif University of Technology
Institute of Electrical and Electronics Engineers Inc  2021
    Abstract
We consider the K-user Multiple Input Multiple Output (MIMO) Gaussian interference channel with M antennas at each transmitter and N antennas at each receiver. It is assumed that channel coefficients are constant real numbers and are available at all transmitters and at all receivers. The main objective of this paper is to characterize the number of Degrees of Freedom (DoF) of this channel. Using the real interference alignment technique introduced in [20], we show that MN/M+NK degrees of freedom can be achieved for almost all channel realizations. Also, a new upper-bound on the DoF of this channel is provided. This upper-bound coincides with our achievable DoF for K ≥ Ku≜M+N/gcd(M;N), where...

Fabrication and Study of Mechanical Behavior of in Situ Microfibrillar- Reinforced Composites of Polypropylene/Recycled Poly (Ethylene Terephthalate)Toughened with Rubber Particles

, M.Sc. Thesis Sharif University of Technology Motahari, Tayebeh (Author) ; Bagheri, Reza (Supervisor) ; Alizadeh, Reza (Supervisor)
    Abstract
The use of polymers is increasing day by day due to low density, reasonable price and ability to produce different products. On the other hand, the accumulation of polymer wastes in nature is one of the environmental concerns in today's world, which is mainly due to the widespread use of polymers in the packaging industry and disposable applications. In order to solve this problem, recycling is recommended as the most appropriate and economical solution. Because in addition to consuming polymer waste, it also saves energy and reduces carbon footprint.Polyethylene terephthalate (PET) is one of the polymeric materials which; It has a special place in the packaging industry and is widely used...
