Single-Cell RNA-seq Dropout Imputation and Noise Reduction by Machine Learning

, M.Sc. Thesis Sharif University of Technology Moinfar, Amir Ali (Author) ; Soleymani Baghshah, Mahdih (Supervisor) ; Sharifi Zarchi, Ali (Supervisor) ; Goodarzi, Hani (Co-Supervisor)
    Abstract
Single-cell RNA sequencing (scRNA-seq) technologies have empowered us to study gene expressions at the single-cell resolution. These technologies are developed based on barcoding of single cells and sequencing of transcriptome using next-generation sequencing technologies. Achieving this single-cell resolution is specially important when the target population is complex or heterogeneous, which is the case for most biological samples, including tissue samples and tumor biopsies.Single-cell technologies suffer from high amounts of noise and missing values, generally known as dropouts. This complexity can affect a number of key downstream analyses such as differential expression analysis,...

Introducing of Novel Method to Improve the Process of Imaging in a Gamma Camera Equipped with Square PMTs

, M.Sc. Thesis Sharif University of Technology Amir Mozafari Sabet, Kiarash (Author) ; Bagheri Shouraki, Saeed (Supervisor) ; Fatemizadeh, Emad (Supervisor) ; Ay, Mohammad Reza (Co-Supervisor)
    Abstract
The gamma cameras, based on scintillation crystal followed by an array of photomultiplier tubes (PMTs), play a crucial role in nuclear medicine. The use of square PMTs provides the minimum dead zones in the camera. The camera with squared PMTs also reduces the number of PMTs relative to the detection area.In this thesis, we introduced a new read-out method whereby the total cost of the read-out board will be decreased by a factor of 2.4; in return, the energy and spatial resolution of the system will be reduced by 0.3% and 0.4% respectively. We also implemented a positioning module in the FPGA chip via that the transmission rate between FPGA and the computer will be tripled, and the...

Investigation of Mechanical Properties of Glass-Ceramic Sealant for Solid Oxide Fuel/Electrolysis Cells

, Ph.D. Dissertation Sharif University of Technology Fakouri Hassanabadi, Masood (Author) ; Kokabi, Amir Hossein (Supervisor) ; Faghihi-Sani, Mohammad Ali (Supervisor) ; Abdoli, Hamid (Co-Supervisor)
    Abstract
The structural integrity of the sealing material is critical for the reliability of solid oxide fuel/electrolysis stacks. In this study, the mechanical properties of a rapid crystallizing glass of BaO-CaO-SiO2 system were evaluated. The crystallization as a determining factor in the mechanical behavior of the glass-ceramic sealant was investigated via high-temperature X-Ray diffraction spectrometer. Three- and four-point bending tests were carried out to measure the flexural strength (σ) of sealant material bars and head-to-head joined specimens at room- and high-temperatures. In addition, the elastic modulus (E) was measured by impulse excitation test up to 900 ºC. Also, the indentation...

Investigation the Effect of additives on Effective Parameters in Design and Production of Agricultural Sulfur Formulation

, M.Sc. Thesis Sharif University of Technology Abedini, Hassan (Author) ; Safekordi, Ali Akbar (Supervisor) ; Ahmadi, Amir Naser (Supervisor) ; Pakseresht, Saed (Co-Advisor) ; Roozbehani, Ahmad (Co-Advisor)
    Abstract
Nowadays, different processes are designed in order to convert raw materials to value added products. One of these is the Bentonite sulfur production process. The most important equipment in this process are stirred tanks where mixing operation of molten sulfur with some additives such as functionalized Bentonite and oxides of iron, zinc and manganese are performed.
In this thesis, following the design and making of a laboratory scale glass baffled stirred tank, the viscosity of molten sulfur and additive suspension has been measured at different temperature (125, 130 and 135oC) and several formulations. Concentration profile of Bentonite has also been obtained by means of local sampling...

    Fabrication of Bioactive Bone Cement

, M.Sc. Thesis Sharif University of Technology Mansoori Kermani, Amir Reza (Author) ; Bahrevari, Mohammad Reza (Supervisor) ; Mashayekhan, Shohreh (Supervisor) ; Abd Khodaei, Mohammad Jafar (Supervisor)
    Abstract
PMMA bone cement lacks biodegradability and the ability to bond with surrounding bone tissue. Therefore, the development of a new generation of bioactive bone cements that are biodegradable and possess adequate mechanical properties as well as desirable setting time is receiving remarkable interest. In this study, we have developed novel mineral-based bioactive bone cements. Our mineral bioactive bone cements were composed of Calcium Sulfate Hemihydrate, Bioactive Glass, and Tricalcium Silicate. Firstly, a binary system composed of Calcium Sulfate Hemihydrate and Bioactive Glass was optimized based on mechanical and setting behavior. Secondly, Tricalcium Silicate was added to the powder phase...

    Abstract
In this study, two novel biomimetic modular peptide motifs based on the alpha-2 subunit of type IV collagen (CO4A2) were designed and immobilized on a graphene platform to imitate integrin and heparan sulfate- (HS-) binding proteins. The in silico study was used to design 9-mer K[KGDRGD]AG and 10-mer KK[SGDRGD]AG for testing designed Integrin-Binding Peptide (dIBP) and HS-Binding Peptide (dHBP). The virtual docking technique was used to optimize the peptide motifs and their relevant receptors. Molecular dynamic (MD) simulation was used to evaluate the stability of peptide-receptor complexes. The effect of the platform on the differentiation of human mesenchymal stem cells (hMSCs) to...

Investigation of Ionic Diffusion and Mixing Phenomena in Polymer-Enhanced Low-Salinity Waterflooding Using Molecular Dynamics Simulation

, M.Sc. Thesis Sharif University of Technology Abdolmaleki, Amir Hossein (Author) ; Ayatollahi, Shahaboddin (Supervisor) ; Mahani, Hassan (Supervisor) ; Esmaeilbeig, Mohammad Amin (Co-Supervisor) ; Pourkhiabani, Nahid (Co-Supervisor)
    Abstract
Various studies have confirmed that water salinity and its composition significantly affect the efficiency of the waterflooding process. Field-scale operation of low-salinity water injection has been proven to be a cost-effective enhanced oil recovery (EOR) method which is also compatible with the environmental regulations. Although this method has satisfactory results, it faces some challenges, such as in-situ mixing of the injection low-salinity water with the saline water in the host reservoir. The salinity of the injected water increases, as it contacts the high-salinity reservoir brine in the pores. This phenomenon significantly impairs the efficiency of this technique, and increases...
